Abstract: Single nucleotide polymorphism (SNP) detection and excavation has been a research focus currently. This paper aims to explain the research ideas of the relationship between functional genes and quality of Chinese herbal medicines. It summarized the studies and application of SNP in secondary metabolism genes, resistance genes and agronomic trait genes, as well as analyzed the relationship between functional genes and geographical distribution. It was considered that developing SNP information of species with clear genetic background to conduct research on other medicinal plants, and basing on clear bioactive constituents biosynthesis pathway of some species to study other genes of medicinal plants, were good ways to study most medicinal plants with limited genetic background. In addition, the gene of good agronomic traits or special physiological phenomenon was proposed to be the focus in the function gene research on medicinal plants.
