Abstract: The aim of the present study was to investigate the genetic variation and genotype information of a newly emerging porcine circovirus type 2 (PCV2) strain. The complete genome sequence of one PCV2 strain was amplified and cloned from tissues of pig suffered newly with postweaning multisystemic wasting syndrome by PCR assay. Then, the genetic variation of several PCV2 strains was analyzed. The results showed that, the complete genome of this cloned PCV2 strain was 1767 base pair in size, and shared more than 94.0% nucleotide identity with several other PCV2 strains. Moreover, there were some correlation of geography and time among the selected PCV2 strains. The phylogenetic analysis results of the ORF2 genes of these PCV2 strains revealed that the genetic distance between the cloned PCV2 strain and the existed PCV2 genotypes was all more than 0.035, so it was assorted into a novel genotype named PCV2d temporarily, which was a newly emerging PCV2 genotype in China. The research results indicated that one strain of new genotype PCV2 was cloned and identified.
