Abstract: In the Yangtze and Yellow River Valleys of China, waterlogging is one of the most important factors that restrict the enhancement of yield and quality of cotton. Generally, cotton has a complex resistance mechanism responding to waterlogging, in which transcription factors (TFs) play an important role. We summarized the research progress of waterlogging stress of cotton from morphology and structure, physiology and biochemistry, gene expression and so on. We discussed the morphological and physiological adaptability, and the signal transduction process under waterlogging stress, especially expounded the structure, classification and biological function of bZIP, AP2/EREBP, NAC, WRKY, MYB, bHLH and other major transcription factors, also discussed the complex regulation mechanism of cotton responding to abiotic stress. It is expected that the study could provide new ideas for exploring the genes of waterlogging tolerance and cultivating new waterlogging-resistant varieties of cotton by molecular technique.
