Data Mining of Simple Sequence Repeats in Dendrobium huoshanense Transcriptome

Abstract:

The paper aims to develop simple sequence repeat (SSR) molecular markers for Dendrobium huoshanense to provide technical support for genetic diversity research and germplasm characterization of D. huoshanense. The Illumina HiSeq X10 platform was used to sequence the transcriptome of D. huoshanense leaves. Microsatellite (MISA) software was used to analyze the distributing frequency of transcriptome SSR and the basic characteristics of repeat motifs. Primers were designed using Primer 5. SSR loci (43291) were obtained from 202080 Unigene, distributed in 36382 Unigene (18.00%). There were 463 kinds of repeat motifs existing in D. huoshanense transcriptome. On average, SSR occurred every 6.08 kb in length. Mononucleotid repeats predominated with an occurrence frequency of 47.62%, and A/T was the most frequent one among all the repeat types (47.06%). A total of 13960 primer pairs were designed for marker development.
